Super guys, this post was very helpfull and saved me a lot of time sorting it out myself...
This thread is ageing: as of MC 5.5 there's the option to relink AMA clips, but whoever thanks for the info is more than welcome.

Did you ever get a solution to this? I'm having the same problem with Alexa footage on MC 6.5.4.7 on OS X El Capitan (I know, wasn't my choice to upgrade and it's causing plenty of problems, but I had this problem before when running Mountain Lion).
I'm thinking it has something to do with making aliases of some sync clips in various bins (where it's not a duplicate master clip, but option-dragged to another bin). Anyone have some insight to this? It's killing my efficiency having to relink when I open a bin and a bunch of clips go offline.
