I just started doing some editing on a project with mulitiple video tracks and noticed that the V1 track is now above the V2 track. This throws off all the PnP and compositing effects. Is there a way to correct this?

Cut the whole sequence into a new fresh sequence but swap the video tracks via patching as you do the edit.

Another option is to CTRL+click on the V2 track indicator and drag it back on top of V1.

No idea. There's not a 'switch my tracks' command you could've inadvertantly invoked. My guess is you were trying to do something else that required clicking on the tracks (patching tracks, maybe?) and you pressed CTRL without meaning to, but I have no evidence of that. {{shrug}}

That's not a solution when the timeline settings have flopped V1 and V2, as any new sequence would have the same issue.
Carl's solution works. Or creating a fresh new Timeline setting should do it.

I'd made the assumption that the tracks hadn't been flopped as I'd assume the user would have known.
I also thought changing the video track order didn't change the effect order and the OP said the effects had been affected.
It has always been an interesting "ability" of Avid to move tracks around, but their absolute layer in space will remain the same.
I'm not sure when this is usefull, but you have certainly found when it can be detrimental.
