I am not in front of my editing machine at the moment, but I think this is maybe the answer to your question.
When you have your layout as you want.... go to Toolset and then click on "Save current"

I may be having the same problem. I get the righthand monitor set correctly, and it may work for a few sessions. Then I start Meda Composer and try to do a full screen playback on my right monitor, and it gives me a message that my video card does not support full screen playback. When tihis happens, I have to exit Media Composer and restart it, which gives me full screen playback again, but all of the settings have been lost. This means I have to set up the right monitor again for full screen playback, including the fields displayed and the sync.
I was just about to post similar problem. I just connected a plasma to the second head of my video card to use for full screen playback. Whenever I start MC, my workspace extends over to the second monitor, about 2/3 the width of the screen. I get everything back the way it should be and hit the "Save Current". But when I restart MC, the same thing happens all over again.
