    Is there a way to export each cut as an individual file?

    Is there a way in MC 3.5 to export a sequence out with every cut becoming an individual QT Ref. file?

    I think you are going to have to get clever with ALE's and decomposing - or easier - use a macro (QuickKeys) to do it in the timeline.
