Unfortunately I wasn't able to get a replacement pci-e or cable as its from my dealers existing setup - which i'm feeling stupid for not insisting on.
I've installed OS10.5.2 on my second internal drive with a clean install of MC3.0 & QT7.4.5 with no luck there either.

You really need to test a new card and cable. I'm not convinced it's the software. The software works fine without the DX... so it's either the DX, the cable, the pci-e card or the pci- slot/bus IMHO. You've ruled out the box by getting one that works on another setup.

Do you have any peripherals attached to the DX box? Did you check for any video i/o or sdi signal loops? Is there a mismatch beween the video standards of any devices connected via sdi?
Well it looks like the problem has been solved and strangely it turns out that the media is actually at fault. After much waiting for answers from Avid and none forthcoming (help is a little hard to find from Avid support on this side of the world) fortunately my dealers stepped in and solved it.
To put it in context, originally my dailies were supplied to me in quicktime dnxhd codec and as I was cutting on a PC Adrenaline during this stage everything worked seamlessly. Relocating to another country once shoot completed, I purchased a new Mac Pro with Nitris DX and thats where the problems began.
With the dealer being the only proactive one in terms of support we were able to ascertain that the problem appeared only on some clips and we tried playback on a multitude of Avid systems. Luckily experience has taught me to have many layers of backup and although all material is on HD SR, I took a backup of all the QT dailies with me before we left the shoot country. This allowed me to isolate the many problem clips and batch import them back into MC and the problem was solved.
So with no help from Avid (apparently my case with Avid Singapore was upgraded to urgent although I never heard from them) I can't confirm this but it seems to be an incompatibility between the dnx36 codec inside MC soft and the hardware codec on board the nitris. As one of my earlier posts showed, the problem clips were fine when I unplugged the DX and ran MC soft only. The errors only appeared when applying effects to the problem clips with DX attached.
To isolate why some clips were not compatible with DX is the real mystery because all clips were digitized in the same system by the dailies company and played on the same two Avid Adrenalines before the DX migration.
Sorry for the long post but I thought this info might be useful for others who may run across this problem. Moral of the story is always keep backups of the source files when working with file based delivery and never switch systems mid project (I couldn't avoid it as I was relocating countries).
Thanks Todd, for your help with this. I can say that even with those problems, DX is a huge leap forward for Avid and is a joy to work on everyday - the novelty still hasn't worn off after a month on the new DX!
