Seems indeed that the 3D board is not healthy !
Maybe a stupid suggestion, you say unrendered FX do not show the problem, you only notice them once rendered ! How will a mixdown react on an unrenderd FX ?

I have similar black lines problem at the moment, I ran "Avid System Test Pro" and "3d Effects Board Set" sometimes passes the test but sometimes it fails. I wonder how you could solve the problem. Was those black lines caused by broken board? Your answer will help a lot.

Yes, we reseated the boards (Digital Media Board, Video I/O Board, Display Controller, 3D Effects Board Set ) firstly, it didn't help,
we replaced 4 electrolitic condansators on the 3D Effects Board (220UF, 6.3Volt) but the failure continued intermittently.
When I run "Avid System Test Pro" it sometimes does not detect some of the boards, sometimes it detects but some tests fail and every time different board's different test items fail. In this case I can not clearly identify the faulty board.
Did you get the problem resolved? And what was the issue? I have seen similiar issue and can not fix it.
You need to check in your General settings to make sure that your Render aperture is set to the same size as he resolution in which you are capturing.
This black bar is happening on a meridian symphony.I did not see a render aperture in the general settings. We are capturing SDI only.
So Sorry. I thought you were referring to more current software.
Is your black bar only on one side or do you have thin bars on left and right?
