Now all I have to do is get rid of those pesky popups.
Do the command windows pop up and disappear, or they stick? Those could be the AppMan services starting, or some other services. More details about Your setup needed now.

I have a similar problem. I am running Windows 10. w/ Protools 12. The applicaiton manager will NOT accept my password no matter what I did. Event though the website would. ANY way... i deleted the App manager, did all the clean ups suggested. i reinstalled and it gives me a weird multiple pop up close issue. When I open the app manager, the pop up thing just keeps interupting anything that I do. When I do finally manage to type in my username and password, it does not accept it...
iMac 2017, most recent version of OSX, most recent version of Application manager and Media composer: application manager most days hangs on login. This has been an unstable piece of software for several years now with exact same issue. It gets old having to uninstall and reinstall both application manager and media composer every few weeks.

I tried reinstalling and running the AvidAppManHelper . No luck.
While it is not normally required, please go through these steps to uninstall, clear and reinstall App Manager:
Via activity Monitor, please stop the App Manager Helper process
Uninstall App Manager via the Applications > Avid Uninstallers
Once uninstall is done, please remove the following folder: ~/Library/Caches/Avid/App Manager
Restart or log out of your User (Not required, but helpful)
Reinstall App Manager and Sign In. Please let me know if that helped.
